I know it's too soon to mod, but...

I have been looking for a ruleset that could model the battles in C.J. Cherryh's Alliance-Union universe. In that universe, a "big" fleet action would involve, maybe, four ships per side.

However, these ships carry "riders" -- fighter-like ships, about four each.

Would it be fairly easy to come up with rules for small numbers of shuttles or fighters for Freejumper ships?

Freejumper is very mod-friendly.  All the "creation" bits are open architecture.  The rules explain how to cost ships and systems based on their performance.  So you can invent new weapons, new system cards, etc.

For little "fighters" I'd modify the existing advanced rules for Drones.

As I remember C.J.  The riders were very similar to the Mother Ship in military power.

It would seem simple enough just to have the ships start close together and be required to get back to their appropriate "mother ships" to "jump."

Good Idea.   :)
