We played all the optional rules on weekend and I told the players that Howitzers dont get bounce thru fire (as per the optional rules pg 81). This meant one less dice for most batteries on their 2nd roll.. but now question this ruling. Was this the intention with the Howitzer?? Sorta really penalised the Brits who only have 3 gun batteries including the 1 howitzer.

No, you shouldn't subtract them. The howitzer only behaves as a howitzer when the initial target is in cover - which might also then prevent any subsequent bouncethrough.

To clarify:
If your initial target is in cover then the battery gets one less dice per howitzer on any bouncethru fire.

No. If your initial target is in cover, then you can fire the "howitzer die" at it, meaning that one (usually) die ignores the Cover penalty.
If it was a Full target, then the cover (woods, a town, a wall, etc.) would block the shot, meaning there would be no bouncethrough thereafter.
However, the cover might have been just a bit of a target and thus you'd still have bouncethrough fire, as per page 51. And that fire would be with full dice. (Albeit at a -1 penalty on each one, if the cover intruded enough into the fire zone.)
